"Sayonara(さようなら)" is actually a very emotional phrase. It's not simply "bye" but often used when leaving someone for good. (e.g. before war)

Would さようなら be appropriate to use if you left japan but stayed in contact through skype? I'm assuming its about no more physical contact..
You mean when you say bye at the end of Skype chat / call? Then still さようなら is a bit intense. smith like それじゃ、また is better :)

Oh no. Lets take your example, would the soldiers say さようなら before going to war if they later could contact their family through skype?

If he thinks he might die in the war, yeah. But if it's not like he won't ever see them again, he wouldn't say it :)
