If the majority of the House is with the legislation, then the Commission would either have to accept or be given vote of no confidence.
I was referring to amendments, not PMBs. MEPs cannot table amendments. MPs in Westminster can.

Bills receive many amendments. MEPs are rendered impotent if each amendment requires jumping through all those hoops.
