They did write this: "The internet is awash with baseless, often harmful ideas. We denounce these: Some ideas and people can and should be dismissed. But mostly it seems the essay is a strawman, as I have seen no calls to "silence" Ionnadis and none were linked to in the essay.

It seems that way. If there were calls to "silence or demonize" Ioannidis (beyond saying his predictions have been horrible and his paper very flawed), they should have provided them.

I’m not sure how correcting errors is supposed to work if you can’t say an idea or claim is wrong and explain why.

They claim it is OK to correct his errors, just that he should not be silenced or demonized. Precious little evidence is provided in the article, or in subsequent requests, that he has been silenced or demonized. To the contrary, he has been a been a vocal media presence.
