As you note, relativity and QM subsumed existing theory; Newtonian mechanics is true enough over a great range and relativity did not contradict that, but homeopathy actually contradicts modern chemistry.

Yup. We still use Newtonian mechanics for most engineering purposes because it's such a closer approximation. At velocities we normally deal with, relativistic corrections aren't necessary.
