There is a website that has over a million indexable pages and half of them are indexed. Out of million, about 50k pages are meaningful. Does no-indexing such large portion affect the crawl budget? Shouldn't deletion be a better idea?

You should read my post about "quality indexing". I would definitely focus on making sure all indexable pages are valuable. If there are low-quality pages indexable (and indexed), I would address that.
