everything readable and with structure. HTML/markdown + xml/json.

the only *huge* problem is that bibliographies and footnotes need some sort of compiling, markup it's not enough. JSON or BIBtex could be enough for bibliographies, footnotes need the "autocounting" (ie, the reference note number must be put automatically, like # in Wikipedia)

PDF will and should remain as the format for reading. But not the format for archiving. XML or similar should be the definitive archive and PDF and any other format generated on demand and on the fly.

Why pick just one? Archive in something properly interoperable as others have mentioned, then you can export to whatever. I want epub!
