Having gone through this for my Master's thesis, the university's process can be a pain. The first and most important part is, have you made sure your dissertation complies with the formatting guidelines? You'll need to get that signed off on before it can be accepted.

Miraculously, I may be okay only because of the latex template I used. I can't even find it anymore, but some people in CS made it in 2003-2008 and it...seems to just work.

Good, that'll help a lot. Just make sure to get things sent in before the deadlines. You'll also need to plan for some time after your defense to make sure the signature form is signed (in black ink only), and the final dissertation copy dropped off -- maybe in paper & on a CD.
