are you using nbdime (https://nbdime.readthedocs.io/en/ ) so that your version control software can understand your jupyter notebooks? The one thing I like about R Markdown over jupyter is that this minor extra step isn't necessary -- R Markdown/R notebooks are just text.

I don't that much. I should try it a bit more. Right now, my git hooks rerun my whole project on commit and I use lexicographical sorting for compilation via this package that I wrote,https://github.com/jbn/nbmerge

write a package ... or use to R ... Rmarkdown supports Python by the way ... so you don't necessarily have to change the bulk of your code. Not right now thought! Gotta get that thesis over with.
