For papers that need to be short & punchy, I usually write a sentence of shorthand of topic for each paragraph-to-be & then use that as skeleton. If the shorthand summaries don't read well & connected on their own without being filled in then I conclude paper is badly structured.

If a good structure isn't obvious to me then I make a little mind map or idea dependency graph. Usually, there is a clear traversal of that graph that works.

my mom (english prof) recommended writing each argument or supporting piece on its own index card, for easy rearrangement. i found it helpful.
