On paper, it doesn't make sense at all. Peter is the more powerful one in that exchange. It's all in the performance between the actors that makes it work so well.

It works because it's not Spider-Man vs. the Vulture. It's a scared teenager vs a sociopath adult where nothing is said but murder is implied. That's genuine terror.

Also, Peter feels especially vulnerable because his secret identity was not just exposed but deduced in real time. Of course, that's just the second best scene in Homecoming. The best scene is the final truncated shot of the movie.
