What's more interesting than "A and B have found functionally similar solutions on this one simple problem", is to look at what kind of problems may be solved by A and by B, and how these sets differ. This is more likely to be informative about similarities between A and B.

Back when I worked with genetic programming, we called this "genotype" vs "phenotype". If you want to judge if your population is too homogenous, it's usually better to compare the phenotype (how it behaves) than at the structure.
