If two independent program synthesis engines A and B produce similar solutions to a given problem, these similarities are likely due to intrinsic properties of the problem. This observation alone does not entail any conclusions about how A or B work.

Back when I worked with genetic programming, we called this "genotype" vs "phenotype". If you want to judge if your population is too homogenous, it's usually better to compare the phenotype (how it behaves) than at the structure.
