Can I alter the city map/streets? I would try to find an efficient street design for a grid of ground level trains.

And for the long distance needs: again an efficient trains grid for goods and cheap travel, plus planes for expensive faster travel.

Definitely high speed rail between cities. Within cities, hardest part would probably be making the last few hundred feet walkable.
