A lot of really poorly designed software is software that was never, in fact, designed: it evolved organically, starting as one thing and eventually morphing into another, through incremental additions without any overarching vision.
Though to be fair, there is also a lot of poorly designed software that was "designed" from scratch -- you see this a lot in research code.

One basic guideline to start is the style guide (i.e. Python PEP8) which does not exist today in a lot of ML code. Just mentioned that as it is a very popular topic.
