Though to be fair, there is also a lot of poorly designed software that was "designed" from scratch -- you see this a lot in research code.

A lot of really poorly designed software is software that was never, in fact, designed: it evolved organically, starting as one thing and eventually morphing into another, through incremental additions without any overarching vision.

Over-designing is as bad a sin as under-designing. Research code is like movie film, you don't need to clean up everything on the editing room floor. Sometimes it's fine to leave the bad cuts and move on to making your movie.
