Motivation, in education, is the drive to learn and grow. Self-direction is having the freedom to make your own decisions, to pick on your own goals (instead of doing as you're told).

Lack of motivation for learning has many dimensions: lack of self confidence, bullying, distractions from addictive entertainment, uninspiring teachers, lack of role models, problems at home, lack of educational culture, lack of sleep/bad habits

By open-endedness do you mean switching to more project based learning and flexibility in direction and scope like the Phd model?

It doesn't necessarily have to be project-based or very flexible, but it should put the learner in charge (even if in an illusory way).
