Averroes' books were burnt actually, though again that may have been more a matter of court intrigue. Kindi was whipped after the Banu Musa turned the caliph against him; but again this doesn't seem to have been censorship of philosophical ideas.

Ibn al-Haytham supposedly pretented to be mad to avoid being punished by the Caliph in Egypt, when he realised he couldn't dam the Nile. More of an engineering example than a philosophical one of course...
