Hasn't he likely gotten one in the past? And I thought people like that were able to maintain them in some way (don't they have to, as it's not as though they can 'forget' all the Top Secret info they learned)?

Not quite how security clearances work. When you renew them, ostensibly an investigation of your recent history is done. Also, just because information was TS a decade ago does not necessarily make it relevant or sensitive today.

Also, you need justification for your continued clearance. For example, if my TS expired and I was no longer working with TS, and I wasn’t likely to be doing so in the future, my application for that clearance would be denied. It’s not like renewing most things.

He would be happy to have an NSC director sans clearance, or interim. After all, he himself shouldn't have clearance. Won't that be something, a director the rank & file can't trust (but they already had that w Flynn, have it w Trump)? Didn't Mattis say he can't work w Bolton?
