Sure thing! Here's a fun example I worked with once. Lots of genes have what are known as "pseudogenes". Copies of the gene sequence, but embedded in a larger context that leaves the gene inactive. No promoter/enhancer binding sites, so no gene products.

But the gene sequences themselves are very similar. So suppose you get a variant at some position that looks like it's in the gene. How do you tell if it's actually in the gene or the pseudogene?
