Full text HTML begins rolling out across the 42,000 articles on @biorxivpreprint this week, starting with the earliest. Outcome of huge collaborative effort from @Novatechset, @highwirepress, and bioRxiv team, funded by @cziscience. Future articles will be FT 2d after posting.

Would you prefer that authors upload a LaTeX file rather than a PDF? Would that help ensure more faithful rendering as HTML or it doesn't matter?

Not at this point. We’re interested in expanding submission formats but we’re not set up for LaTeX and need to look at what the benefits would be and how best to respond if there is significant demand

LaTeX support would be great. Demand seems significant: A good portion of the preprints we screen are TeX formatted. Collaborative LaTeX authoring (e.g. Overleaf) are becoming more popular. There are also already several bioRxiv templates that people have made.

LaTeX is it’s great for typesetting but doesn’t help much w/ HTML/XML; to do bulk conversion of many & varied files it’s just as good to start with the PDF (which obviously we take & LaTeX users can easily generate). See here for a somewhat skeptical take https://www.peterkrautzberger.org/0172/

I'd be satisfied with e.g. markup if I could typeset equations with it. But hopefully something as atrocious as MSWord won't ever be required. We can do with uploading PDFs.

Yep - the balance we have to strike is that the vast majority of people (in bio) start with Word. Really interest to see if writing habits change (obviously watching that space closely). And equations are always a problem (one reason manual QC necessary).

Seems like we've identified a need: a markdown language extension for math equations that #pandoc can use effectively to render them in e.g. HTML with @MathJax or similar.

Pandoc allows to mix LaTeX math into Markdown documents and can convert a very decent subset TeX math into native representations in the target format (including docx formulas and HTML – conversion into images works, too). http://pandoc.org/MANUAL.html#math …
