Not sure if this is general enough for you but in Rust it's: - dealing with external libraries - dealing with the hardware/OS - going outside of what the type system can verify, eg. when building primitives for others to build upon (like Cell, RefCell, mutexes, allocators, etc)

Ideally we could formally verify what we do in the last point, using more powerful proof systems and IIUC that's a big part of what RustBelt is helping out with: plv.mpi-sws.org/rustbelt/

For the first point something like the work listed here in secure interoperability could be useful: silc.ccs.neu.edu Type preserving compilation and linking would be very nice, but I think we're a long way off that. :(
