People often talk about liberating editors from the tyranny of plain text, but a good first step would be liberation from the tyranny of files (and the accompanying tab-per-file model).

Re navigation structuring: it's nice to have a file that contains related models and controllers. Or it's nice to have a file that contains lots of related models. Etc. But with file-bound editors, it's not so nice to have every single thing in its own file.
