i finally had some time to read and write more about tropical geometry.

Well, I can't say I know much about algebraic geometry either
... I guess a standard beginning source is "Varieties, Ideals, and Algorithms" by Cox, Little, O'Shea, though it doesn't get to amoebas. Sturmfels's "Solving systems of polynomial equations" goes at a quicker pace...

and includes more stuff related to your notebook (link: https://math.berkeley.edu/~bernd/cbms.pdf ). Then maybe MacLagan and Sturmfels's book "Introduction to Tropical Geometry" would be good (though I haven't managed to read through it myself yet...). Anyways, feel free to DM me with questions!
