From that doc I linked: "Kpt apply is and extended version of kubectl apply, with added support for pruning and blocking on resource status." I'm asking why not just add that to kubectl apply itself? Is that the long term plan?

At this point, it couldn't hurt. :-) And that doesn't include most of the 40+ CI/CD systems or 100+ platforms. There's a lot of reinventing the wheel. We'd be able to make more progress by facilitating reuse of tools and components, which is what kpt aims to do
