Yeah we are definitely meant to understand that . . . . spoiler . . . . . . the organization John Walker is joining is highly sinister, does not have his best interests in mind, and probably isn't even actually part of the US government

The "US Agent" thing is ironic, he's working for a criminal org the legit US government considers an enemy of the state (the Dark Avengers/Thunderbolts/whatever they're called this week) It's either Thunderbolt Ross going rogue or it's Leviatthan (i.e. Russiagate)

(Given that the Contessa's first appearance was meant to be Black Widow, this is very strong evidence the org she's working for is in fact Leviathan, the evil comics version of the KGB introduced to the MCU by Agent Carter That's who she was working for ultimately in the comics)
