This is one of those dicey things about establishing superhero universes in analogues to the real world: if there's a New York, were there ever Twin Towers? If they're not there, why? Did 9/11 happen? How *could* it when NYC is superhero plaza? Even in the context of...
The idea that the Marvel Universe could possibly be any kind of exact match for the real world that just happens to have all these superheroes and magic and shit in it is silly of course But it's central to the conceit

This is the whole reason Marvel pointedly set all its original stories in the real New York City, with recognizable street names and landmarks, instead of making up a fictional equivalent the way DC Comics generally did (Metropolis, Gotham City, etc)

I'm aware of this, I just think their departure here was a conscious choice so the viewer is less likely to draw parallels between the chitauri invasion which destroyed NYC and 9/11 (which ironically was kind of the point of ultimates 2 which it was loosely based off of)
