Huh. I knew that in general military people, even current active-duty, don't give or receive salutes when out-of-uniform. I didn't realize that the president returning the salutes that he (uniquely) gets despite not wearing a uniform was new/controversial.

When you receive a salute from a subordinate you are supposed to ACKNOWLEDGE it (“carry on”). If you are yourself in uniform, this acknowledgement comes in the form of returning the salute… because a salute is a ceremonial way of showing you’re unarmed/disengaging your weapon

This is why Marines and Navy do not salute when they are “uncovered” (not wearing a hat or helmet—which in USMC and navy ceremonial rules only occurs when they’re indoors and unarmed).
