    I think the disjoint is that the first MATRIX is a very simple allegory -- it tells 100% of the story it wants to tell -- with '90s goth-industrial-noir aesthetics.         This feels like the big dark secret of filmmaking: a lot of the time, the “director’s cut” is self-indulgent crap. For every example of studio executives ruining a movie by meddling, there’s another one where they’re the only ones providing adult supervision.

        The Matrix sequels are a lot like the Star Wars prequels in that their both the creators saying "Uh, hey, I'm glad that thing I made meant something to you, but let me make this clear, I only made that for me. It was only supposed to make sense to me. It's my weird fantasy".

        This is more a Coen Brothers thing. The Coens have said on more than one occasion that they just make movies that appeal to them. They're constantly amazed that anyone else in the world even wants to see them. I'm skeptical that the prequels make sense even in George's mind.
