IIRC that was a minor plot point in XCOM Enemy Unknown. Shen Sr straight up says "they have the capacity to bomb us into the dirt, so why are they engaging in abduction and invasion missions?" which is outright stated in XCOM 2: Because of the Avatar project

Sometimes it can be one of those CinemaSins style non plot holes: some smug critic says it's unrealistic that a technologically superior coloniser would be beaten back by natives fighting on their own turf as if Vietnam and Afghanistan Round 1 never happened

I don't think they wanted to assimilate humanity: Will's Master wanted humanity to be preserved into giant zoos and it seems his opinion had some traction in their society as a whole (he says something like "We Masters love beautiful things").
