The indoctrination seemed a lot like something artificial that could just be turned off. I think that is why you want to see them freed. It's like they are meat droid prisoners in their own minds, not Nazi youth.

That would be nice but the clone wars show clearly says it was buried in their minds like a ticking time bomb. There is even an episode where it went off early and a Jedi nearly died (or did die) I agree, a secret set of orders unknown to the Jedi would be perfectly believable.
