That would be nice but the clone wars show clearly says it was buried in their minds like a ticking time bomb. There is even an episode where it went off early and a Jedi nearly died (or did die) I agree, a secret set of orders unknown to the Jedi would be perfectly believable.

A lot of this is the mechanics of a military, and lowering the inhibition to kill. If you have a military, you have this kind of conditioning. And in a battle, I have no problem with gunning down Stormtroopers.

Me neither, not when they are trying to kill you. Not the time to worry about why they are shooting at you. It's more of a big picture thing of wondering if what happened to like 30 troopers can be duplicated to save them all.
