  1. First genome sequenced using the protocol and primer scheme by is up on . Sequenced by the Hangzhou CDC with assistance from . EPI_ISL_407313

  2. Virulence of a virus is determined by a complex trade-off between a range of factors including probability of transmission, length of infectious period and damage caused to the host. This is not necessarily going to select for a low-pathogenic virus.

  3. Another possibility is to extend the infection as long as possible to increase the amount of exposure of new hosts. But the virus will have limited time because the immune system will be attempting to clear it.

  4. What matters to the virus is infecting new hosts as quickly as possible. This could be achieved by replicating fast, and shedding large numbers of virus particles. The consequence might be severe illness.

  5. Some discussion about whether will become endemic. It seems that the assumption is that this will mean it becomes less pathogenic with assertion that it is not in the best interest for the virus to kill its host. But it isn't as simple as that...

Yes it looks like this will be a pandemic, but remember swine flu was too. We need to understand more about the milder cases, how common they are and how they contribute to transmission but understandably, focus has been elsewhere. That should change

  7. Seems to be a couple of lineages coming out of the original Wuhan diversity but unclear if these are circulating in other parts of China because there are no recent genomes from Wuhan.

  8. Updated the phylodynamic analysis to include some recent cases (including 2 from the UK).

  9. Not quite up to date but here is a plot of the sampling date of the various nCoV-2019 genomes currently available. Nothing from Wuhan for many weeks (although many of the exported cases are linked to Wuhan).

  10. Obviously we have all got a bit distracted lately but Virus Genomics and Evolution 2020 (15-17 June) is open for registration:

Have done miseq and nanopore sequencing runs based on ARTIC 2019-ncov protocol. Very impressive ncov data production, about 25% were from coronavirus and obtaining full length ncov genomes. Thanks.

A while back I made a little app based on this line of thinking that lets you play with substitution rates and serial intervals.
