I’ve been increasingly convinced that I’ll only be really happy long-term within a non-profit, but maybe this is a good compromise.

In what sense? It’d improve tax situations for you, too, and would be useful social signaling for customers.

and re: signaling… to potential employees yes, but are people even aware that Khan is non-profit and Coursera isn't?

I guess I see do not see morality as strongly influenced or indicated by non-profit status. I'm for it if it works better.
