The affordances in this Sudoku software are gorgeous and incredible.
Joy that the guy has in solving it is beatiful thing to watch.
How could we generalize these affordances into generic tools for thought?

Hm… I suspect that part of what makes them special is that they're extremely purpose-built. Maybe they can only be made into generic tools for thought insofar as such tools help narrow communities purpose-build affordances.
My obsession watching this video was: how was this puzzle *made?!* I suspect the author stumbled into some symmetry when doodling and was able to germinate the puzzle around it. But it's interesting to think about generative tools which would support creation of this kind.
