Is there such a thing as a fractal coordinate system? Are there CAD systems that can generate fractal meshes for example, with cauliflower-floret shaped cells, and turn a 3D scan on a cauliflower into a set of addressable locations like “Floret 3, subfloret 7...”)?

Topological Data Analysis uses a function (which you can specify) that applies real number values to data (like voxels) to describe topology of your object. It does a bad job keeping track of sub-features, although there is a method "Mapper" that gets close to what you describe

There are also methods to “skeletonize” volumetric data, the graph-like nature of which could summarize this sort of heirarchical information
