Our new paper on drug resistance prediction in TB is out! Highlights: a new (reimplemented) tool called Mykrobe, living paper that will have updated benchmarks and resistance catalogue over time, measuring impact of errors on treatment regimen.thread 1/n

With it we show how you can reach 30x coverage of a 148 gene cancer panel on a single MinION run to yield SV calling 100% concordant to deep coverage ONT or HiFi reads. Crucially, we find twice the number of SVs using long reads compared to short reads in these cancer genes.

Pick your panel poison, but things get much more interesting from here ..... dynamic assembly and gap filling on the fly ...... nicely done and crew 😊

People talk about public health interventions that are truly effective. Well, roundabouts are a hugely undersung success story. They reduce serious crashes by 78-82%, are more efficient, less costly & more aesthetically appealing than other designs.

This is super interesting. Does kmer size affect the error bound? And for the PWL how does right shifting by b bits give which bin a query belongs to?

What I have not talked about is assessing diagnostics. This is surprisingly easy - call `plot()` on lm, nlme or merMod objects to see some diagnostic plots. The function `bartlett.test()` can be used for testing for heteroscedasticity.

I thought it could be helpful to have a thread on ANOVA in R. As a statistical consultant, this is the most frequent FAQ I get from clients - how to run a linear model on their data, conduct hypothesis tests, extract predicted means and perform contrasts.

As the case numbers grow and challenge surveillance capacity in more places, we need a way to estimate case numbers without testing everyone. We thought thru this in 2009 flu - this Lancet paper resulted. Please share

A lot of countries are closing borders and cancelling flights. Might slow the expansion of , but not clear that it will stop it completely - here’s a study from a few years ago that looked at this question for pandemic flu:

    2. Bad datasets tend to take more time to work with than good ones. This can easily lead to a very bad bottomline on your productivity. Monitor cost-benefit and cut projects accordingly. There is more data, and more ideas, than time.

Two lessons I've drawn out of this: 1. Good experimental collaborators are essential. They are also hard to find. Once you find one, hold on to them. (Corollary: at least as important as their scientific brilliance is that they are good people.) (2/3)

Very pleased I had opportunity to chat with about the outbreak. In particular it was great to have the chance to praise the global scientific community response, fast & open data release & sharing!

This case from Bavaria had a sample collected on Jan 28. The full genome of the virus was shared publicly 3 days later on Jan 31. That's the new record. Incredible job 🙌🙌🙌
