I guess that you draw the terrain sprite on a surface, then draw the could shadows on top of it and then use the surface as a texture on the terrain model.

So what I did is I made a lowpoly copy of the whole mesh that envelops the actual terrain, projected new UV from top view, and used vertex shader to scroll it's UVs around. Here's a quick visualisation from blender.pic.twitter.com/4c4YuPToeZ
