I saw that there's a way to mark the directories as "root" which seems more like a workaround, I'm looking for specifying it through a file so any dev can pick it up easily,

You can't configure aliases manually, instead WebStorm has a direct integration with webpack and can read aliases and resolution rules from webpack config.
