it didn't, it just created a new folder with preferences for the new version. Do you still have an old version installed?

if you've already deleted an old version, then remove ~/Library/Preferences/WebStorm2016.3 folder on macOS

or c:\Users\username\.WebStorm2016.3\ on Windows and restart WebStorm. On a configuration dialog select the 1nd or 2nd option
