How about if the tool window was opened from recent files cmd+e. Shift+Esc does not close a tool window.

If you're focused on the tool window you've just opened, it does close it. If not, it's better to use a dedicated shortcut for this specific tool window if it exists (just press it twice to focus on the tool window). E.g. for the Project tool window you can use Cmd/Alt+1.
