The language version and the code completion for Node.js are different settings. We've double-checked WebStorm 2019.1.1 and the IDE sets the language level to ES6 for all new projects as it used to.
Sorry, we can't reproduce that using WebStorm 2017.2 and 2019.1.1. Do you know the exact IDE version you've used when creating a project?

is that referenced somewhere in the .idea? the project folder spans a few years in some cases

If ES5.1 was used, the information about the language version is not referenced in the config files in .idea. If the version was changed, then it's stored in the misc.xml file.
