@WebStormIDE I seem to have a run/debug configuration from a deleted project appear in every project, including new ones. Have to manually delete it when starting a new project. Where is this stored??
Sorry, still don't have any ideas why it happens. So when you create a project using Create New Project - Empty Project on the IDE Welcome screen, there's a package.json file in the project and a new run configuration, right? It's not an Angular CLI or React project?

Added screenshots of opening a new blank project, and then the random npm script from a package.json that no longer exists. As you can see its even saying Error Please specify package.jsonpic.twitter.com/3ovzBoL2Ds

Got it! Can you please open the IDE Welcome Screen, press Cmd-Shift-A and search for "Edit Configurations". In the dialog that opens, please remove this "deploy" configuration.
