Yea the quests popped up while the intro was playing like I had just restarted the game. I quit out again and then it was all totally reset afterwards like a new file.

I just had another look at the file which I left just in case. It looks like I still have all the scans in the kindex. All the gear is gone and every quest I beat has reappeared as unbeaten.
