The cases we’ve investigated so far all turned out to be a result of the customer having multiple Epic associated with different email addresses, often due to not realizing that Fortnite, UT, Paragon, and Unreal Engine share the same account system.
I've also had people comment in the video stating Subnautica had disappeared from their accounts as well. The issue with games disappearing all stem from the free games on the Epic Store, this would by definition not be related to different accounts for different games.
I only have 1 Epic Games Account. My Library shows 17 games, the 90 day Purchase History shows only 9. How do I see my FULL Purchase History to see if all 17 games are there?
We currently show the last 90 days in your purchase history but are working to update to show your full history that is in our database.

We have just updated the account management page to show the full purchase history on your account. If you aren't seeing games you've purchased or claimed for free in your library, make sure you're logged into the correct account.

I have the same issue that many people seem to have, I'm missing transactions from my transactions history, not only free stuff, but things I actually paid for aren't there, this is a major bug and should be fixed ASAP
