Ballot boxes tend to be sealed with serialized non tamper stickers, so that you know whether the box is legit or not. Whether or not they count them, this situation- A) demonstrates every vote matters. B) Needs an investigation into how the box was missed.

There certainly should be processes in place to make it impossible. BUT, the people who work at election precincts may only do this job 1-4 times per year (assume a muni primary & general in winter/spring, then other primary & general later in year). Mistakes can/do happen.
