Tbh thats just the disconnect between gameplay and story. In lore its always something like the legendaries respect the trainer that managed to battle it.
It’s funny how Pokémon essentially created the world and rule over life & death, but they’re subservient to humans. Always thought that was weird.

It's just a plot device to have both a game where you collect cool and cute creatures, but also have a team oriented turn-based JRPG. This is my answer to every questionable aspect of Pokemon btw.
