The majority of atheists and agnostics I've come across don't get offended at all when someone offers prayer. It's done out of kindness and concern, not agenda.

I'm an atheist, and if someone wants to pray for me, that's great. Sure, I don't think that it's going to help, but they do, and that's fine. The atheists that get upset about things like this give us all a bad name, and that's a shame.

If you don't believe in it, why get upset about it? Perhaps instead you could shake your head and feel sorry for the person you feel is being duped into believing. But understand that they're not trying to harm you, or even convert you. They actually care about you.
