You can fix broken notifications in iOS badges. A number appears in the badge, there is no message because it has already been viewed. It's a huge known issue and is a major pain for loyal users.
If you haven't already, please ensure that your phone's Background App Refresh setting is turned on for Slack. To do this, head to your iOS settings, and then to Slack in that list. Ensure that Background App Refresh is ON. 1/2
