Are we doing something wrong or removing an user from a @SlackHQ organization also removes the Slack Apps the user created at the organization?
That's expected. But they can add app collaborator(s) prior to deactivation to prevent this! 1. https://api.slack.com/ 2. Click on "Your Apps" in the top right. 3. Click on the app. 4. In the sidebar click "Collaborators". 5. Type a member to add as a collaborator.

Oh, I didn’t know that! We deactivated the user earlier today, but if we reactivate it the app will be back and then we can add a colaborator, right?

Not quite. Reactivating the user won't reactivate the app, we're afraid. If you send us a note to feedback@slack.com, we can look into getting that transferred on our end for you!
