Honestly, with the crap Aggra gets for "ruining Thrall", I always thought the theory that she was dead was just player wish fulfillment. I took Thrall's answer to be "I don't know why you're here, but I ain't telling you nothing."
I prefer Jaina and Thrall anyday but I also don't hate or mind Aggra and Thrall. I'll even be more honest one of my favorite questlines from the Cataclysm was the quest where you help Aggra save Thrall and see them get wedded. I loved that questline.
