We managed to get them all! We're still so confused by how you pick up the captain's logs though.
Oh! So, up to once a week, the first time in the week you finish the mission it gives you a captain's log page (triumph step and lore entry).

After each captain's log step, the next time you run it you can scan the associated blue iPad on the floor, and it opens a nearby door for a chest.
